Mapmaker does not export a projection file, so perhaps Arc Explorer needs one in order to assign the projection. I've never used Arc Explorer, so I don't know if you can manually select the proper coordinate system. Perhaps if you can get ahold of a projection file that is in the same projection as your shapefile and rename it to match yours, Arc Explorer will recognize it and you'll be in business. The projection file will have a .prj ending.
